Where Windows Vista is the server: If I am watching a video in full screen
(such as YouTube/Flash, Windows Media Player, etc) and then I move the
cursor off screen to a client (in this case Ubuntu 9.04) the window loses
focus, and so exits full screen.

However, if memory serves me, when Windows is instead the client, the
current Window does not lose focus.

This is due to the current way that synergy captures mouse and keyboard input on
Windows; it raises a window above all the rest whenever the mouse wanders to a
different host. It is possible that there are better ways to do this, but this should
at least answer your question. :-)

azanar: It seems that the "Don't take foreground window on Windows servers" option
seems to fix this for me on the Windows launcher app.
