When 10.4.8 was recently released, they included a
feature that allows a user to hold down control and
scroll with the mouse wheel to magnify the portion of
the screen under the mouse.

When using 10.4.8 as the synergy server, using
ctrl+scroll wheel on client system causes the server
machine to zoom.

Seconded - I am seeing this behaviour as well. Client is Windows 2000 SP4, server is OSX 10.4.8.

I have the following Modifier Key Mappings:
Shift-Shift
Ctrl-Ctrl
Alt-Meta
Meta-None
Super-Alt

I've also done a few more tests and was able to confirm that the control-scroll is being picked up by the client, but it's not triggering Zoom. Firefox, which maps control-scroll to its own zoom function, does zoom when control-scrolling via synergy, but the system zoom does not occur.
