I just set up my laptop to share the mouse and keyboard from my desktop.

Ordinarily it works fine but anytime I have certain windows open on the laptop, the sharing stops. When I drag the cursor off screen it still disappears from the desktop but the cursor on the laptop never moves.

The windows in question have so far all been system programs: The Event Viewer, Performance Monitor, Command Prompt etc. I wanted to know if Synergy has a priority setting that needs raised or if this is an issue that is originating on the computer.

Both are running Windows 7.

Using 1.4 and running in service mode (as opposed to desktop mode) will solve this, since it runs Synergy as an elevated process. To change to service mode, you'll need to re-run the wizard (File -> Run wizard).
