I am running synergy 1.4.4 client and 1.4.5 server. The server is on a Linux machine and the client is a Windows 7 machine. I have no issues connecting the two computers or using them normally.

However, when I tried to set up the options so that when I press the windows key + L it locks both screens (sending control+alt+l to the linux box and super+L to the windows box.) it fails to work. Nothing happens on either screen.

According to the linux keyboard layout, the windows key is Super, but when I define a key shortcut it sees it as Mod4, which synergy does not recognize.

Pressing the windows button while the mouse is on the windows client behaves as you would expect (the start menu appears) however, it ignores any other windows button combinations that I might want to use. Why?

Here is my config so you can see:

section: options
    ...
    keystroke(super+l) = keystroke(super+l,elanor-pc), keystroke(control+alt+l,Elanor-Mint)
end

Have you been able to find anything about this issue? I want to achieve the same thing as you.
